I just installed XFCE 4.6 in Linux Mint and it's been running fine except for this problem when deleting files off the desktop (and the problem with the icons not being redrawn properly, but I see that's already been filed). If I select a file (or a group of files) then right click->delete, the Trash icon will change to full, and the files will actually be moved to the trash, but the icons for the files are still on the desktop. As far as xfdesktop is concerned, they still are there, because I did some tests with blank files, and if I delete a file with content, but then try and open the file again by double-clicking on the icon on the desktop, the file will still open, but the content will be gone, even though it's supposed to have been deleted.

First, I just want to say I had no idea about the F5 shortcut to refresh the desktop while I was figuring out the extent of the problem. The icons will clear if I press F5 but I don't think this should be happening in the first place. Another interesting thing that happened was if I tried to run "xfdesktop --reload" to refresh the desktop, nothing would happen. I had to "xfdesktop --quit" and then run it again for them to disappear. I noticed it was inconvenient not to have the option to refresh the desktop in the right-click menu.

The only solution I have right now is either kill and restart xfdesktop, or, as I've just discovered, press F5.

This is a problem with your setup. You need either a) thunar-vfs compiled with gamin support, or b) thunar-vfs compiled with fam support, AND the famd daemon running.
