I'm sorry, I don't understand what you are asking for. What do you mean orphan entries? Whisker Menu doesn't handle the creation of items (or their deletion). What items are in the menu are handled through garcon.
OK, let me explain again, my bad. Look at the screenshot. See how I have two Firefox? One is from Wine which I no longer have installed. I don't know how to remove it. Expected I can do a right mouse click to delete it but there was no option.
Unfortunately, Whisker Menu doesn't control the items and isn't able to delete them. It just gets a list of the items from garcon, the Xfce library for reading menu items. You need to use a program like menulibre or kmenuedit to delete items. Sorry.
