I can't reproduce the problem with xfdesktop git and thunar git, I don't have padding at all ?
Yes, for me this bug was fixed as well after this commit https://git.xfce.org/xfce/xfdesktop/commit/?id=4c77522252500818869654832594a2d38c3dc291 Probably padding was removed when xfdesktop started to use similar menu items for thunarx actions. But now there is another issue: all these icons are not removed if I uncheck "Show images in menus" in appearance settings. These bugs are related.
Ah, yes, there are 2 settings : "Show images in menus" in appearance settings (xfconf xsettings/Gtk/Menumage) "Show application icons in menu" on xfdesktop-settings (xfconf xfce4-desktop/desktop-menu/show-icons) On 4.12, disabling the 1st also disable the 2nd (via xfsettingsd ?) On 4.14, they seems to be independent.

Closing since the reported bug has been fixed.
