When formating "Time, then date" the clock backs to "Date, then time" after a logout or reboot. The other formats are ok and persists.

Are you using a vertical panel? In that case you might be seeing 
https://bugzilla.xfce.org/show_bug.cgi?id=10400
which is also still affecting me.
The code responsible for this behavior is quite clear and a patch to #10400 has been available for over 3 years :-(.
