If I am coping a large file in the background, then go to rename a file in a thunar window, when I press Enter, the file is renamed but the window loses focus.

Focus is instead given to the file transfer dialog.

So if you are used to using keyboard shortcuts you run the risk of accidentally cancelling the file transfer unless you manually bring focus back to the thunar window you are working in.
